The automated script also references multimux and ffmpeg both of which I cannot find for Windows therefore the script will not work as I do not have those programs installed.
...

Nope. That's the Sourceforge tools' script language you would use to automate the process, if I'm not mistaken. In other words, those scripts are used by SoX.

Quoted from a paragraph found on their homepage (link found in referenced topic):
SoX is a cross-platform (Windows, Linux, MacOS X, etc.) command line utility that can convert various formats of computer audio files in to other formats. It can also apply various effects to these sound files, and, as an added bonus, SoX can play and record audio files on most platforms.
...

Hence the meaning of multi-platform software...

So just for the purpose of some clarification:
If you prefer, you could replace multimux with AC3Machine and there's a instructional website that explains how to install ffmpeg on Windows...

 Code:

 http://www.ehow.com/how_4716678_install-ffmpeg-windows.html

If you're trying to find a simpler method, I can understand that. However, that method may not exist for what you're attempting. Based on what I've learned from reading the background info, the Sourceforge software will work and it will work on Windows platform with some research and massaging. This in itself increases the learning curve to become familiar with using the product(s).

I won't harass you further about this software.
...

I know that it won't be true 5.1. I did not know that Nero Vision had that. That might be the easiest thing to use.
